Any good editor for FTL-styled graphics?
My initial try was Inkscape (vector-based), but it only produces anti-aliased bitmap files, which are out of game style (all in-game graphics are "pixel art" with sharp edges and 1-pixel borders).

I've been using either Photoshop with a 'Pencil' brush set to 1px or just good ol' MSPaint. Granted I'm sure there are better ways, but they've done the job for me so far.

My modus operandi is "Do art and then make the rest of FTL look like it".
You are the weak, and I am the tyranny of evil men - but I'm trying, I'm trying real hard to be the shepherd.

GIMP, Photoshop or other bitmap paint programs should be fine. As Kieve said, setting brush to 1 pixel size and turning off anti-aliasing is what you want for pixel art.
Many years ago I created the FTL Starcraft mod: 18 new challenging ships to fly through the FTL universe!, and wrote a tutorial on creating your own FTL ships. They haven't been updated for AE though.
