Three time's a charm! Just lost another save game (continue.sav turned to 0 bytes) and the profile was wiped as well.
I had quit FTL normally and without glitches, but then turned off the computer with the power button instead of turning it off by software, so I think the glitch (at least in Linux) has to do with FTL not properly syncing the save game and profile upon quitting the game.
And I was already two thirds on my way to 100,000 points with the Vortex... there goes my immortal fame.
