There are at least 2 bad bugs/exploits involving save/quit/continue. Details of these bugs can be found on these two forum posts:

Bug #1: You can get a double reward for a ship. Make sure the ship is on fire and will self-destruct if the fire is left unchecked. Kill the ship crew and get the crew-death reward. Now let the ship self-destruct from fire. Save and quit the game. Continue -- you will also be given the ship-destruction reward. (It's as if the game, on reload, only checks to see if you've destroyed the ship, it doesn't check to see if you've killed the crew.)
Bug #2: You can reliably dodge the ASB by abusing save/quit/continue. After the ASB has fired, but before it has been dodged or hits you, save the game and quit, then continue. The ASB will miss. The timing is tricky; pause as soon as you hear the beginning of the ASB firing "whoosh" sound, just after the visual warning indicator disappears. The whoosh sound will continue but you'll be paused. Save/quit/continue here.
These bugs make it difficult to compare achievements/victories with other players online.

In a similar vein...
If you save while a Zoltan is in the middle of detonating, it'll be alive again at 1 HP when you resume.
At least that was the case in 1.5.10 when I let it run out of oxygen.
I haven't checked if that interrupted explosion still inflicts damage on enemies when Zoltans are in hand-to-hand combat.
Didn't seem particularly worrisome though, given the timing and marginal utility.
