Alright so I play FTL on two computers, never had a problem until about two weeks ago.
I unlock crystal ship via quest *YEAH BABY* kinda disappointed by the ship but whatever.
Anyways I fire the game up on my other computer and all my progress is gone wtf.
So I backup my file from my other PC and transfer it to this one. Not opening the game first. Turns out that progress is gone also.
I have all my stats but the unlocking of all the ships is gone. I do not know why this happened but the bigger problem is even with a save game editor I cannot play a game without starting over.
I edited a file to have the ships unlocked and it did not work.
Has this happened before? I was using steam to sync the games but I think something happened.
Save game problems.

Odd, but I've had similar problems with steam synch eating saves, profiles, etc.. On other games; (It once ate my entire Saints Row 3 profile)
I've found it's easier to save the files I care about as a .rar file and upload them to google drive, and then redownload them on the other computer (or just move them via flash drive) and make sure steam cloud sync is turned off for all games I play.
To solve your problem with FTL, you can use the profile editor ( http://sourceforge.net/projects/ftleditor/ ) to simply reunlock the achivements/ships you've previously earned, and manually rebuild your profile to what it was before.
