I noticed that sometimes when I Save+Quit the game QUEST beacons from the Jump Screen disappear and I am unable to complete the associated quests. Also on more than one occasion the position of the EXIT beacon changed after I continued from a saved game.

This bug seams to manifest when saving the game while being at a beacon next to (1 jump away from) a labeled QUEST or EXIT beacon. I don't know if it's always the case though.

While failing a quest due to this bug is just annoying, once the EXIT beacon changed position from well outside the rebel controlled space to far inside the rebel controlled space after a Save+Quit, essentially making this run through the game impossible to complete, since flying this deep into rebel space would have been suicide.

Apparently, a lot of things which are randomized are randomized again when you reload your game. Another thread reports a similar problem with prices and sector layouts:

Yes indeed lots of things are randomized, but this bug seams to differ in that (at least for me) the markers never disappeared or moved when I loaded the game while not being directly next to them. When I save a couple of jumps out, all is well when I load again later on.
