- Modify all enemy ships so your changes don't make them look bad, accounting for the fact that those ships will for some reason be shooting their guns up instead of forward.
- Only have up/down doorways in rooms that start with systems in them, so you can put ladders in those rooms.
- Do (2) for (1), or they'll look weird too.
