I like the last ditch Emergency Jump button. Only active when out of fuel, and take you to a Random Sector. You mightget lucky, defeat a foe and claw your way back, or you may end up behind enemy lines and get blasted to pieces, but that last ditch dash would be a great tie-breaker.

I think that's silly, and solves nothing. You can end up in the situation again, and again and again and again.. No fuel = death, last chance to get fuel is to kill the the enemy, if you can't then let them jump out after some time,display some text and End the game.

this is not a stalemate. you can take out there shields with the burst laser 2, and with the fire beam, you can take out their ship. you have to find 2 power to do that, and it doesnt seem too hard to do. engines and medbay.

he doesn't have a fire beam? he has a fire bomb weapon and no missiles to use it.

I just ran into a stalemate as well. I'm pretty far in (Sector 7 I think). No fuel or missiles, just the basic Burst Laser II. Enemy has three shields, so do I. So we're just trading pot shots without ever doing any damage to each other.
I would like to be able to 'overcharge' a system, giving some significant benefit to the system for a short time. However, it would have a consequence of some sort, either damaging the system after a period of time, or maybe starting a fire or something. Maybe it permanently saps a unit of energy from your reactor core. That way, I would at least be able to die in the blaze of glory, instead of quitting out of this slapfight

I think the problem is that we are playing a game which says that time is of essence, but the actual battles don't matter so long as the enemy doesn't FTL jump away. The "rebels catch up with you" claims that you must finish the battle before their cruiser weapon is ready, but instead we can get into stalemate like this. Maybe the current game is too lenient with the player in this way.
I think if the battle lasted too long there should be events to tip the scales - rebels catch up, enemies give up and leave(or try to blackmail you because, after all, you are escaping from the rebels), friendly/hostile ships arrive and provide additional firepower for the respective side (could be like asteroids, just random lasers/drones etc.), choices to try to "lead the battle near a sun/asteroid belt/ion storm" and see if the enemy is willing to continue engaging you or give up because you are being suicidal.
But "last resort" emergency buttons are cool too, I guess. Maybe dislodge a piece of your hull and try to hit their ship? Hell try to ram into their ship if your pilot/engine's better than theirs! Maybe when you successfully get close to them the shields of both side will cancel out or something. Of course add some random events to this as well. It shouldn't just be a "negate their shield" button.

I have come to a few 'almost' stalemates with the Variant A Torus and The Variant B Kestrel. Normally in sectors 4+ where the enemies shields are faster at regenerating and come with level 3 shields as well.

Surely, any ship design that cannot succeed is a failure of the game in of it itself, i've had 2 stalemates with the end boss, though not anywhere else, and it was just bad ship design, i was unable to take dmg(had it in phase 1 and 2) and unable to kill them.
Im not meaning to be rude saying this, but if you fail(ed), you fail(ed), re-roll. If you mean to tell me you have bought every piece of fuel at every store, then maybe maybe there is a problem, but in a fairly luck based game anyway, that is just bad luck.

Agreed. You could have it remove a level of engine you had purchased (no refunded scrap) as the penalty if ship damage isn't sufficient to really penalize against using it except in absolute emergencies. Or have a chance to kill a crew member.
