Upgrade costs are insane after upgrading to Captains Edition

Hi.
After a pretty long pause, I dusted off of FTL to try out the Captains edition.
I have a 64 bit windows. However, the endless loot mod will not let me start the game.
Also, something has happened to the pricing.
For instance, the default ship starts with two bars of shield system, resulting in a single shield barrier.
In order to purchase system upgrades, the next bars costs 60, 120, 200, 360, 560, 800
Meaning that I will have to dish out 2100 scrap in order to fully upgrade my shields.
Engine upgrades, beyond the starting two bars, are 45, 120, 200, 360, 560, 960
Piloting, beyond the first bar, is 160, 200, 450.
Needless to say, this results in me coming to the middle sectors with very little upgrades.
As mentioned, another symptom is that I am unable to start the game with the endless loot mod. This leads me to suspect that I'm not really running 64 bit.
Is there any way I can look further into that?
I purchased the game through steam. I am a bit hesitant about uninstalling/installing the game because I worry about losing my ships. I have unlocked all.
