Hi! I'm not sure what happened; I've played 30 hours, and yesterday everything was fine; but I logged on today and I have no ships and no stats

Is there anything I can do or check? I have Windows 8.1. I checked Documents/My Games/FasterThanLight and it has one file, ae_prof.sav, from five minutes ago.

This is an unresolved, seemingly random bug that has affected a number of players (twice myself) - just view it as another difficulty the game (or threat the rebel fleet) imposes on you. On the bright side, you can improve your game statistics significantly when starting from scratch with some experience under your belt.

It's not the best answer out there, but I think it's the best solution for you if you don't want to start over (which I actually recommend. I've started over from scratch 4 times now):
