All augments that allow themselves to be added to your craft more than once do stack, so yes, these should stack with eachother. I'm however not entirely sure wether they stack with the crew bonus, or wether it's multiplied. (In other words if say the crew bonus is 20%, I'm not sure wether you're getting 65% boost or 56% total boost).

If the augment doesn't stack, you can't buy another one. If you get another one from event, it'll be broken down to scrap. The rule is:

If it sticks, it stacks.

Yup, they stack just fine. I had a run with three scrap recovery arms by the second sector (sold my Engi healer augment just to see how good it would be). I had scrap bleeding out my eyeballs.

Two or three automated reloaders are nice as well, especially coupled with something like an ion burst II (which damned near doesn't have a cooldown with a few of them).

I probably wouldn't have opted for the shield augments though. Shields are usually fast enough on their own to recover between volleys that an increase wouldn't really help. The only place I can see it being really useful is asteroid fields and the occasional drone ship. Might be pretty good against the second phase of the boss though.

The only Augmentation I noticed didn't stack (as it wouldn't let me get two) is the Engi Medical Nanobots one. Fairly sure the game doesn't let you get two augmentations that obviously can't stack, such as Weapon Pr-Ignitor, either.

The game won't allow you to get two of the Long Range Sensors, either...not that anyone should ever need to.

Would definitely be nice to know if they stacked additively or multiplicatively though. Like, are 2 re-loaders a total of 30% (15+15) or 32.25% (x1.15 x 1.15)? And as someone earlier asked, does it add or multiply bonuses from crew? Speaking of, do the crew bonus from engine+pilot add or multiply? If they add it probably does the same for the augments.

You can tell for certain with crew (additive, not multiplicative) because it displays the total "dodge %" in the top left of the screen. Walk the engineer away from his station with both engine+pilot maxed, and you lose a flat 10% in dodge, not 10% of the max.
