I find that stores are an essential part of the game and sometimes they are very rare (going 2 sectors before finding one) but they are yet very annoying when you keep running into the same items or lack of choices.
Here is some ideas on how to fix the store.
-Instead of selling only 2 slots of item (the right side of the store for augments, missile, laser, personnel ) you should increase it to 3~4, this gives a much higher change of opportunity to actually build something instead of constantly having to wait for a proper gun / mod to come around.
[One round I was playing the osprey on easy and I went the whole way without finding a single weapon...There was no way for me to kill the boss]
-If the top is not a reasonable request I would suggest randomizing the items in the store so instead of selling two categories you can sell 10 items (it currently sells around 9) that are randomized from the list of augments, missile, laser and personnel so we have a wider range of items we can select. This also fixes the issue where some augments are bought so it won't show up in the store and you only get to choose from 2 augments.
-Give us the ability to sell fuel/missiles/drones: Sometimes we are just a few scrap short but have a lot of one item such as drones if we never picked up drone control, it would be nice to have the option to sell these items.

Good ideas!
I also think it would be a good idea to have more items in a store. Because often you save your scrap for a store and then there is nothing worth to buy. If there is more stuff there you have more choice about the strategy you want to do with your ship.

I like the idea of being able to sell drones/missiles at stations (rather then at just random encounters.
I don't like the idea of increasing chances of getting the stuff you want.
I thought the point of the game was that you're meant to scrape through with what you're given, sometimes you'll be swimming in more weapons, scrap, crew and augments then you could possibly need and you cruise through the game with no issues.
Other times you'll die to a rebel transport you decided to attack as it happend to be very well equipped whereas you've struggled throughout.

Right now the way I see it is that you have a very slim chance to get the right item/combo you want/need and I am suggesting to improve that. I think the second option for the store would work best in your opinion then because instead of giving us
3 guns
3 upgrade
3 crew
it will give us a random listing of 10 items from all the items, so you might not get the right gun, crew or upgrade but it will be a larger list of options to choose from.
