I know this has probably been beaten to death like a pinata at a 10 year-old's birthday party, but hear me out.
I propose that once you have beaten the current "story" mode you unlock a kind of sandbox mode, it is primarily the same as the current game but with key differences:
- No rebel fleet chasing you, you already destroyed it
- exits on both ends of a sector to allow you to go in both directions
This could be implemented as the "continue" button after beating the final boss, perhaps generating even more sectors to play around in!

I believe this has already been discussed a few times.
I believe the answer from the creators was that in the full game, once you beat the final boss there will be an option to carry on going. To keep moving forward until you blow up.
Anyone correct me if I'm wrong.

Hopefully special events such as unlocking new ships will be unavailable in the sandbox mode.
