I've figured out a way to play FTL on Windows 8 touchscreen devices.
First, configure it to launch in "windowed" mode (non-fullscreen).
Then, download and install TouchMousePointer http://www.lovesummertrue.com/touchmousepointer/en-us/
TouchMousePointer is an onscreen touchpad that you use just like a laptop touchpad.
You can configure TouchMousePointer however you'd like - on my configuration it seems to work best with FTL on the right side of the screen, with single taps registering left clicks and long taps registering right clicks.
Note: make sure that both TouchMousePointer and FTL are running as the same user - if one is running as Administrator and one is not, you will not be able to control FTL with the on-screen touchpad.

Based on this, here's a workaround I found working:
configure TouchMousePointer for fullscreen mode, two-finger right click. This works with FTL in full screen. Two-finger right click is faster than holding, so works better in-game for me (your choice may differ).
Now all I need is a way to pause/bring menu on the screen without a keyboard..
