I posted about the shield crew leveling a while ago; it's nice to see a change of heart on that mechanic.
There is still a problem, though. The crew shield skill will now level up upon asteroid impact, even after the enemy ship in the asteroid field has been defeated. This makes leveling the shield crew skill even easier than before, since it can be passively leveled to max just by waiting for a few minutes.

[Bug] Victory through Asphyxiation
I also found a minor bug regarding Victory through Asphyxiation.
-Disable the enemy ship's life support.
-Kill the enemy crew.
-Wait until the empty enemy ship has been drained of oxygen, then Save & Quit.
-When you Continue the game, you will be awarded with Victory through Asphyxiation.
This bug is not related to the 1.03.3 patch, but I thought I'd post it here for visibility.

Almost none of the XML typos were fixed. 
And 1.03.3 introduced a few extraneous files:
This was added, but I'm not sure if it's redundant.(there's already a thrusters_on.png)

With the change to shield experience gain, ion weapons don't seem to count as a 'hit', and thus give 0 xp now instead of the delayed xp after the ion wears off and the shield recharges. Combined with how ion-ed shields stop the operator from working his station and gaining xp on other shots, if the enemy is using ion weapon and lasers then xp gain will be extremely low.

Do you plan on adding a freeplay mode, or are you going to just allow modders to do that?

In my most recent Let's Play my newly-powered drone did this. I re-powered a drone that was already out there and when it came online it went into the enemy shield and shot their hull. Very minor point, but one of the patch entries says:
If you're carrying the Crystal alien from the stasis pod, the Rock Homeworld map will start with the appropriate quest marker to for the beacon that leads to the Crystal sector

Hi, thank you for the asteroid swarm and breaching beam 'fixes', we modders enjoy it very much : ]
Perhaps you've seen this before, but I'd like to put together some requested 'bugfixes' from the modding community which are hopefully minimalist in nature; so far I have the following:
-Allowing teleporters to exceed 4 crewmembers transported as previously (requested by multiple users, also commented about on this thread)
-Allowing healing on weapons other than bombs (noted at least 3 times, here, here, and here.)
In addition, we've had at least a few hundred requests for things like different beam colors, customizable races, customizable augmentations, customizable sound effects for each ship, but I understand asking for those changes is highly unrealistic.
