victory through asphyxiation but the ship still fires at me!

Hello, when and how does this happen? I was carefully trying to kill the enemy crew by suffocating them, but when I finally managed so without destroying the enemy ship and got the achievement it was still firing at me! Why didn't I win and get scrap? Is it because I didn't have teleporter? I had to destroy it then and the damage it did to me during this battle was entirely unnecessary It was some rebel ship in sector 1

Did that shot kill you, or were you able to continue playing? Also, were you fighting a normal ship or an Elite Rebel ship from the Rebel Fleet?

If the shot killed you, you died and therefore can't get scrap

If you were able to continue playing, then I suspect you got the scrap but accidentally cleared the window that told you so. If you got the window that said everybody died, THAT is the same window that tells you the rewards you got from the battle.

Killing the crew gives you rewards in every case I can think of, and those rewards are greater than destroying the ship in every case I can think of except when you fight the Elite rebels when the Rebel Fleet has caught up to you. If you were fighting an Elite rebel then you get 1 fuel for winning no matter how you win.

The "Victory Through Asphyxiation" achievement is only for having < 5% oxygen on an enemy ship (enough to start suffocating everyone). It does not mean everyone has died yet. They usually die shortly afterwards, as they have nothing to breathe. In the meantime, they will still be shooting. Sorry about the confusion!
