This is a problem i noticed in at least three different games so far:
I was boarding the enemy, and the second to last of their crew was killed while the last was under mind control. After that, the mind control effect would not switch off, and the fight went on with the enemy crewmember still under my control. In two cases, I was unable to terminate the effect, and, seeing no other way to win the fight, had to blow up the enemy ship, after which the system returned to normal. I think I remember that in one of those cases, the enemy crewmember was on my ship at that time, and when the enemy ship exploded and the fight ended, he went back to normal and attacked my crew.
The only time I managed to break the effect was with a Zoltan; send him into the MC room, use the excess energy elsewhere, and take him back out. After that the MC system went into cooldown mode, and I was able to kill the last enemy crewmember as normal.
Unfortunately I don't have a screenshot or a savegame to illustrate the situation.

Another possibility to work around it (and get the extra scrap from keeping the ship alive) is to let the guy take out the enemy ship's oxygen room. Eventually he'll choke to death

What if it's a Lanius?
There actually more potential workarounds, but most of them are contingent on the right circumstances.
- If the enemy has enough hull, kill him with weapons fire.
- Bomb the MC system.
- Port him to your ship and have him fix a breach in the airlock.
I think my problem was that the ship was mostly on fire, and a'sploded on its own, and in the other case I already had ported him to my ship and could not get him back over there.

This should be fixed in the most recent update. Make sure you're running version 1.5.10.
