I'm not sure if this is true, or if it's a bug at all. I have insufficient data, owing to it's hard for me to test. I tried save scumming to test, and the scummed version was always the same, but I'm not sure if that's a result of a cached RNG table or not.
Two separate runs on hard in 1.5.10. When firing the Ion Intruder at the flagship, the drone always landed in the part that can be blown off in that phase. So, in phase 1, it always seems to land in the Ion Cannon. Phase 2 the Beam Cannon, and Phase 3 it seems to work as expected (once the super shield is down).
This isn't actually a BAD thing really, as it guarantees you take out one of the guns for 3 energy and the one guy in there is guaranteed to die of asphyxiation due to the stun. It sorta limits its "roaming" ability due to the fact that the outer pods don't have doors.

I've tested this and it's working as expected. That would be a very strange problem, as there's no part of the game that understands "this section breaks off". You probably just had a string of odd 'luck' with the RNG.
