Hi, so I recently re-installed FTL:AE on my Steam after getting a new PC, things went well while playing the game until I got bored of vanilla and trying to get my ships back so I decided to install some mods and edit my profile.
Slipstream Mod manager was used to install the mods, the mods I installed on my Steam version were:
CorpsesAE.ftl
The Capital Cruiser.ftl
FTL Captains Edition 1.72.ftl
Slipstream Mod Manager v1.6-Win.zip
CE Resource Pack 1.27.ftl.
The Profile editor I used to get my ships back was:
FTL Profile Editor v24-Win.zip
The mods and Profile editing has broken my Steam version of the game seemingly beyond repair, I have tried everything I know, De-Installing and Re-Installing, Validating Files, Removing Data.dat and validating, removing all mods and profile editor. I need some help because removing the save does not work either, nothing I have tried has worked.
I was later rooting around the FTL Files on my Steam after I had de-installed and I found a crash report.
Version = 1.5.13
Stack Trace:
1 - 0x006b36be
2 - 0x00405d7a
3 - 0x0065da28
4 - 0x00751b5b
5 - 0x004010fd
6 - 0x77bcb5af RtlInitializeExceptionChain
7 - 0x77bcb57a RtlInitializeExceptionChain
This may have been caused by me trying to launch the game without the data.dat file but I am not so sure.
This post may also be worse than the one I made before because these forums are so slow and seemingly badly maintained server wise I posted this before, edited it and apparently that was enough to delete the post.
THANK YOU.
If you need any other information I will post it.

Re: FTL:AE Steam Version crashing upon startup.
I don't know much about the whole technical issues involving restoring saves or unlocking everything but what I can ask is that did you install the mods in the correct order?
Because you've just listed the mods you've installed and I can already see conflicts.
For example, Captain's Edition's resource pack goes first, then Captain's Edition. Then Corpses AE (which might ruin the CE ship layouts) followed by any custom ship mod. Also, Slipstream shouldn't show up in the mod list. I know it's a mod uploading program, but you've listed it between two mods and I'm wondering if somehow that got on its own list and is causing problems.

All were installed correctly and worked fine, Tested and worked fine, I tried to edit my profile after installing to unlock all ships, now all that happens is what I have been describing.
