I've played through the game a few times, but can't get past the 3rd or 4th sector. Can I get some general tips for playing with the default ship?

Upgrade your shields and defenses intermittently. gotta keep both up.
Get some blast doors. All the way if you are having a lot of trouble with boarders.
Missile the shields while lasering their weapons. And get a beam weapon asap.

Well, what gets you killed usually?
The game gives you the impression that you're supposed to get through the sectors asap but it's better to grind them for scrap and equipment and visit as many locations as possible before the rebels catch up. Use nebulas to prolong the grinding (rebel pursuers advance more slowly when you move through nebulas).
Don't be stubborn about putting out fires manually. Vent the o2 if they get out of hand. Get the basic blast doors at least to inhibit fire spread and slow down boarders (fires spread really fast with just basic doors).
Have your crew members constantly man the same console (shields, weapons, etc.) so their experience gain is focused on a specific skill.
Juggle the power bars when you need more power for a specific system. You don't need the medbay working all the time for example. You can even turn off o2 production temporarily if needed, etc.
Take advantage of crew abilities. Rockmen are toughter and immune to fire, engies repair faster, mantis do more damage vs. hostile crews...
Some battles are better avoided.

Time your shots. You have to disable the enemy shield and get hit in their systems. Sometimes it is better to hit weapons system, others shields first. If enemy ship have low level weapons, target shields first. Else, hit weapons with missiles then lower it´s shields.
Get an defense drone as soon as possible. Enemy missiles are a pain in the ass. With an defense drone mk1, you will save MANY scrap in repairs. Defense drone is the best purchase option ALWAYS.
For some ships, it is better upgrade shields to 2 quickly. For example: the Kestrel. If you upgrade quickly, some enemy ships would not have the chance to scrap yours.
If aboarded,open doors to vent air and ALWAYS take your crew on medbay and fight there. The fight will be quick and you will be able to take your crew on system rooms very quickly. It is the BEST strategy for hand to hand. And do not forget to upgrade your doors system to level 2 before you reach sector 3.
The key for winning is to take out enemy weapons first, then the shields, and then destroy the ship.
Spare your enemy life ONLY if the offer high reward. If the give you an augment, it is ok. Else, tear their ship in to pieces.
Just play. I played more than 100 times before winning a game in normal mode. You will learn for yourself. At first, it seems that it is impossible to win the game; but latter it will be easier. So play, play, play more, and enjoy this outstanding game.
Best ship in my opinion is the Torus. It is a powerhorse that can beat any enemy easily. I have played more than 400 runs and I know what I´m telling.
