Hi I dont know how possible this is, and I suggest this more as a post release addition, not something to add now.
But in valve spirit is it possible to allow much more alteration of what the ships look like. Ie, changing the colour scheme or possible the standard layout of rooms (e.g. switching the medical bay with the weapons room so that the weapons room is close to the bridge room etc. or you could give your characters hats lol.
Or simply cosmeticaly making the ship look more evil or cool or parodying other classic sci fi looks
Could be a good idea for after release, bit I'm not sure about it, as you can't really see much of your ship anyway so is it work it just for an FTL jump?
I registered JUST TO SAY that this is a horrible, horrible idea. This is a fun, sci-fi indie game. Why would it improve the game to add one of the most silly, alienating features of a massing free-to-play game by a major game developer?
FTL devs: as I'm sure you both know... you're going to get a whole mountain of shit ideas from players. Everyone wants to contribute their two cents. Take everything (even what I'm saying) with heaping dose of salt.

I just think it'd be nice to be able to customise the look your ship, and then possibly share that customisation (and that the steam workshop would probably handle a lot of the logistics if they wanted to do that).
I wouldn't mind having the ability to change the color of my crew member's garb or some other kind of identifier. I keep forgetting which "King" is my engines tech and which is my hand-to-hand combat specialist.
