Idea: When the doors are damaged into red, doors opened (and usually closed) by crewmembers are forced open, stay open, and require repairs to the subsystem before they'll close again.
Me blathering on for ages about why I think it's a good idea:
So currently, everything in the ship that's targetable has a purpose. Shields, cockpit, Oxygen, Doors... Doors? Hm.
I can think of only one reasons for which doors would be a good idea to target -- aiding a boarding party after they've taken out whatever objective you've assigned them to, and the enemy has invested in blast doors. The other, letting fires spread a little quicker through a ship, again, only when blast doors are on the ship. (And I've yet to find a fight in which that would make even a minor difference)
So, I thought about other uses for attacking the doors system. Some were overpowered (Open ALL the doors -- even the external doors! o/), some were almost entirely useless, (Open -just- the external doors! o/) but then I hit on one.
What if having your doors disabled means that any door opened by a crew member, stays open until they're repaired?
This wouldn't be a huge deal on its own -- just like disabling the medbay is, on its own, not a big threat, or disabling the oxygen -- they're not likely to run out before the fight does. But a breach would become a serious problem, with every door on the way to repairing it jammed open, it turns a cakewalk into the next room for a breather into a ship-long sprint for the medical bay.
Edit: A potential problem I can see is that some ships don't -have- a doors system. The Rebel Elite Fighter would have serious problems with breaches if it was implemented -- though they do have a Medical Bay to mitigate the issue a little.

I definitely agree that the doors system is currently not a priority target.
I like the idea of leaving doors open if the system is down. But it might be nice to allow crew members to close doors as an action as well.
What about if the doors system is down crew members have to take 1-2 seconds to go through a door? It would slow down response time for repairs, running to the medbay to heal, etc. This would simulate the effort involved in having to manually open the door.

Making doors remain open would make situations you can't recover from more common. much more common. I don't think I would particularly enjoy that.
Slowing down the crews movement through doors if the door control is damaged seems like it would make the door control a higher priority without causing unrecoverable situations at an alarming frequency.
