I've had this happen twice now.
If an enemy ship is in an ion storm, and they have a hacking module, it seems that they don't get "penalized" till a second or so after the combat starts, which means it launches the hacking module, but when the system is unpowered the hacking modules seems to hang there, beneath the actual ship. When you shoot at the hacking module, you're likely to hit the hacking drone floating in space, which sort of turns it into ablative armor for the hacking module.
